In the quick simulation no matter what strategy I use or wich rider but flat stage are impossible to do well. It seems to me that sprinters doesn't sprints. If you tell them to go for the stage or not is exactly the same and even with top class sprinters in good form I can't make better than 12th or 13th but normally even 30th.
An other problem is that the game doesn't remember assigned roles so you have to change them each stage wich is a bit annoying.

you are 100% correct. the game is flawed in many ways
what you mentioned is one of the big bugs that I know of
